What is deuterium?
Outside of Dyson Sphere Program, deuterium is a hydrogen isotope first discovered in the 1930s. It is often used in nuclear fusion reactors as a tracer, and can be deadly if a large quantity is ingested.
Mirroring reality, deuterium is a rare element in Dyson Sphere Program, but one that is incredibly useful. Deuterium can be used as fuel, or to power a mini fusion power station using Deuterium Fuel Cells, for example.
Given deuterium comes from hydrogen, it makes sense that this element is essential to producing deuterium in Dyson Sphere Program. So let's look at what you need to do.

How to make Deuterium in Dyson Sphere Program
The simplest way to produce deuterium in Dyson Sphere Program is to use a Fractionating Still. This can be used to turn hydrogen into deuterium.
To do this, you will want to set up a belt in which hydrogen is sent into the Stills, which will then create deuterium, with one small caveat. These machines will only rarely turn hydrogen into deuterium, and will instead just output hydrogen. This means you will want to set up a loop system of belts and splitters in which the hydrogen overflow will be sent back into the machines to be distilled, eventually producing deuterium.
It is also worth noting that you can also find deuterium from Gas Giant planets, so if you have figured out how to go off-planet in Dyson Sphere Program, it could be worth travelling to these planets to harvest the resources.
